Raja Ampat wins on coral and fish diversity and runs October to April. Komodo wins on accessibility, cost and big-animal drama, and runs roughly April to October. They are seasonal opposites, which is exactly why so many Indonesian liveaboards work both regions across a year.

The single most useful line in that table is the season row. Everything else is preference; the season is arithmetic.
Why are the seasons opposite?
Monsoon geometry. Raja Ampat’s northern islands — Wayag and Kawe — are exposed outside the October to April window, and southern Misool takes the southeast trades most strongly around July to September. Komodo, sitting in the Lesser Sunda chain, works best through the middle of the year.
Fleets follow the weather. A vessel that runs Raja Ampat charters from October repositions to Komodo or the Banda Sea for the middle of the year, which is why Raja Ampat departures are thin or absent mid-year and why booking well ahead matters more here than in a year-round destination. Published operator schedules for the region tend to cluster departures in the November to December period.
How different is the journey?
Substantially, and it is the factor people underestimate. Labuan Bajo is a one to two hour flight from Bali with multiple daily services. Sorong is two flights from almost anywhere — Jakarta to Sorong alone is 4 to 4.5 hours, Makassar to Sorong 2 to 2.5 — and operators require you to arrive a day early, which adds a hotel night. Raja Ampat also carries two government charges that must be budgeted separately from the fare.
Two separate government charges apply, and they are constantly confused with each other. The marine park conservation card costs IDR 700,000 for foreign passport holders and IDR 425,000 for Indonesians, is valid for twelve months from purchase, and rests on West Papua Governor’s Regulation No. 4 of 2019. The Raja Ampat Regency visitor entry ticket is a different charge collected by a different body: IDR 1,000,000 per international visitor and IDR 300,000 per Indonesian visitor, per visit, paid through the SIPARI platform, in force since 1 January 2026. Government fees can be revised, so confirm the current amounts before you travel.

How would you sequence both in one year?
The clean pattern is Komodo in the middle of the year and Raja Ampat at the end or start of it. Practically: a five to seven-night Komodo trip in June or July, then a seven-night Raja Ampat central route in November or December. That gives you both regions at their best, spreads the cost across two budgets, and lets you use the Komodo trip as the shakedown for the harder, longer, more remote one.
Doing them back-to-back in a single travel window is possible only in the narrow shoulder around April, and the diving in both regions is compromised in that period. We would rather tell you that than sell you the combination.
Do the same operators work both regions?
Many do, and we are among them. Is Raja Ampat better than Komodo for diving?
For coral cover and sheer species diversity, Raja Ampat is the stronger destination – it sits in the richest part of the Coral Triangle. Komodo compensates with dramatic topography, cooler nutrient-rich water in the south, manta aggregations and a fraction of the travel time and cost. Neither is a consolation prize.
Can I do Raja Ampat and Komodo on the same trip?
Not comfortably on the same liveaboard, because their peak seasons are roughly opposite. Raja Ampat runs October to April, Komodo runs approximately April to October. What does work is two trips in one calendar year, or a Komodo liveaboard followed by a land-based stay elsewhere in Indonesia.
Which is cheaper, Raja Ampat or Komodo?
Komodo, on both counts. The nightly liveaboard rate tends to sit lower, and getting to Labuan Bajo is materially cheaper and quicker than getting to Sorong from almost anywhere. For a first Indonesian liveaboard on a limited budget, Komodo is the sensible answer.
Why do liveaboards move between the two regions?
Because the monsoon seasons are opposite. Southern Raja Ampat is affected by the southeast trades around July to September and the northern islands are exposed outside the October to April window, which is precisely when Komodo is at its best. Repositioning keeps a vessel working year-round.
Which region is better for a first liveaboard?
